Job DetailsThe RGCs Genome Informatics team is looking for a Software Engineer to assist the design, implementation, testing and deployment of the methods that support the production and R&D systems. Genome Informatics leads the primary and secondary analysis of more than 500,000 samples a year, including production pipelines, cloud computing infrastructure, and sequencing and variant quality control. Working closely with other RGC teams, our extensive multi-omics production system supports the creation and analysis of the worlds largest sequencing projects, including proteomics studies (UK Biobank Proteomics) and DNA Sequence-Linked healthcare databases (Truveta Genome Project). Through diverse and unique production pipelines (DNA, Olink) on latest state-of-the-art sequencing platforms (Illumina, Ultima), we enable diverse multi-omics applications, unprecedented-scale variant calling, disease association studies, and loci-specific analyses that directly impact cutting-edge drug development. The candidate will work under the direction of the genomic data engineering lead and will support our software engineering efforts to develop, implement and deploy at-speed and at-scale multi-omics solutions for both production and R&D experiments.
In this role, a typical day might include the following:- Support software engineering efforts in GI to ensure 24/7 uptime and rapid development cycle of production
- Develop, implement, and troubleshoot Python and Bash software solutions in a cloud environment (AWS, GCP)
- Develop, maintain and document pipelines for sequencing data from diverse assay types (DNA, Olink) and platforms (Illumina, Ultima)
- Develop tools and methods to enable the analysis of large-scale datasets
- Develop applications for routine monitoring and logging of RGC production
- Apply software engineering best practices (SDLC) using version control and CI/CD pipelines
- Work with GI engineering lead to continuously optimize and improve the productionisation process

To be considered for this role you must have a B.S. in Computer Science or a related field with 1-2 years of relevant experience. Strong knowledge in Python and Bash and experience with Linux operating system (Ubuntu). Solid understanding of software engineering principles and best practices (SDLC), including version control (Git) and CI/CD. The candidate should have experience working with databases (SQL) and in a cloud environment (AWS or GCP). Experience with Big Data analytics tools and formats (e.g., Spark, Kubernetes, Parquet) is a plus. Experience with standard bioinformatics tools (e.g., Samtools, BCFtools, VCFtools, BWA, GATK, Picard, BEDtools, PLINK) is preferred.
